Default Steady Miss

Got an 04 Yamaha bruin I have been working on for someone. Clean low hour bike. He was using it to spray and some how the wiring harness burnt the ground up and messed up the whole harness. He replaced the harness and never could get it to start. Brought it to me and I figured the cdi was bad. After replacing it the quad would start and run but if you hold it steady at any throttle it had a miss. Several of the components tested out of spec and I have replaced stator, coil and rectifier all and it still has the miss. I have also rebuilt the carb and cleaned it several times. I am kinda at a loss here if anyone has any suggestions.

I had a somewhat similar problem with a dirt bike. Long story short, it was the spark plug cap wire. May be something to check. Mine was somehow shorting itself out via a bare spot.

I had thought that too but the coil was all one assembly and didn't help any when I replaced it. Some things are just aggravating.
